Granpuff. Great sets, a touching story, and a great introduction to the Narrow Gauge engines.
A Scarf For Percy is a bit of a lame episode in my opinion; it was a filler the first time round, and was stretched too much to make an episode.
Right then... Twin Trouble vs Buffer Bother

Twin Trouble - more Awdry-like, some great dialogue, plus it's got Duck in one of his last major roles! Buffer Bother was OK but I don't much care for Bill and Ben, plus there's that huge continuity error towards the end...

Harold and the Flying Horse - I think it works better than 'Bad Day'
Percy and Harold vs. Percy Takes the Plunge

Percy Takes The Plunge all the way. The scenery is beautiful, the accident is convincing, Henry's amusement at Percy's comeuppance and the reference to past events all combine to make this a standout episode.

Emily's Rubbish- perhaps simply for the fact it had a new character a cool character at that. Also the unique storyline and appearances of many less-seen non-Awdry characters was pretty awesome. Thomas Gets it Right vs. Thomas Tries His Best

Thomas and the Circus or Thomas and the Toy Shop?

I'd go with Thomas and the Toy Shop, I don't know about anybody else but I found Thomas and the Circus a bit boring and Thomas does more things in Thomas and the Toy Shop instead of Thomas and the Circus where Thomas was pulling one train and that's it for most of the episode.

Salty's Secret vs Bill, Ben and Fergus

Probably Bill, Ben and Fergus. Salty's by far the better of the two newbies, but I felt that the latter just worked better. Fergus's pedantism (if that's a word) combined with Bill and Ben's playfulness is a winning combination, and I love the rendition of Bill and Ben's theme as they push the rock crusher. Although there are some flaws (Thomas's forced appearance), I feel the stronger storyline gives this one the edge.
James and the Queen of Sodor v.s. Percy Gets it Right

Right, both episodes were good, but I'll choose:
James and the Queen of Sodor.
I like this because of the twist at the end, certainly one of Paul Larson's best episodes; one minute, near the end, it seems James has won the day - until Percy shows up! Mind you, Percy Gets It Right was good. It could have shaped Percy's character for future episodes...

Duck Takes Charge. Awdry eps FTW. Although Green Controller was pretty entertaining.
Toad Stands By or Busy Going Backwards?

Busy Going Backwards. While I love the Oliver the Western Engine based episodes, I felt Toad Stands By was the weakest link among them. The title character Toad actually gets more to do in BGB and, dare I say, more character development too. The chase scenes and humour help also Haunted Henry vs. The Fogman

Halloween UK vs Halloween US? I didn't think the versions of the same episode counted, I thought it was between one episode and another not the same just different version. But I'd go with Halloween UK, I can't stand Brandon's narration at all. Henry and the Flagpole vs Henry's Lucky Day?
